Preface by saying I am transsexual. Wishing to see comments from other trans people. I know it's not about trans people (it's not explicitly about anyone). Any interpretation is valid Spoilers below.
By using the term "gender transgression" I include everybody who is transsexual, transgender, or gender non-conforming (GNC) people.
I watched a video saying that "visitors" represent the "other", and a shower thought of mine is that "others" could simply be gender transgressive, especially in today's day and age.
The signs of being a visitor are obviously ridiculous and could be applied to anyone, and this reminds me of the "We Can Always Tell" crowd. For example, dirty nails and height. "Dirty nails means that someone is a visitor, because they crawled up from the underground." But what about those who garden or engage in any job or hobby that gets their hands dirty? Is a tall women transgender and therefore othered just because she's tall? Is a short man automatically transgender and therefore the "other"? Are they gonna harm trans lives and lump in many cis people in the process, because they have "signs" of being the other? I've already heard of butches being arrested in bathrooms. Checking for "signs", of being a certain gender, are also invasive.
Also, the fact that anyone can be a visitor. Some know and some don't. It could even be the protagonist. Similarly to signs of being a "visitor", those in real life who decide who should be granted safety, who should be excluded, and who should be killed can be quite hypocritical, for they may be more similar to the "other" than they think. Checking oneself also reminds me of trans people who get way too crazy over passing. Reality is that, even with several traits, you can still pass, just like how the protagonist passes the entire game as a human. Referring back to my section of "the signs of a visitor..."Characters who try to deny or argue the fact that they're visitors can represent GNC individuals who are simply existing as they are and happen to be placed in the antagonistic "other" category. It could also represent people downplaying or hiding their transition for the sake of safety.
Coat Guy made me think a lot about this blog post. I don't think he's anything particular in relation to gender, just the parallels. He's always "cold", even if everyone around him is fine, and it is detrimental; sounds similar to dysphoria. Giant void in his stomach is something that he keeps a secret (until he doesn't), and it's something that's caused him a lot of trauma as everyone leaves his life (dies) due to it. Void could be related to simply the fact of someone's trans identity, and while everyone doesn't literally die on sight, it could be seen as an emotional or platonic death, for many lose social groups and spheres after coming out. I don't think any of the visitors killing people has a parallel to trans people, except for maybe that's what transphobes think will happen on a physical/literal or metaphorical scale if we're given legal equality.
FEMA obviously represents avg government. But I will note that the group focused on getting rid of the "other" rose to power very quickly, same for trans people. 1% of the population gets 100% (exaggeration) of politics' attention. There's literal wars happening and people in the US are putting more energy into debating conversion therapy, not nonbinary people fly, and commemorating bigots of this date.
In conclusion, this was my interpretation, which is not fact.

i got more ice/deportation themes from it, especially with them taking just normal ass people and being like "oh we're returning them just after we check! don't worry!" and then never returning them
