After DIO wakes from his one hundred years sleep, Jotaro Kujo develops an incredibly powerful hamon technique, so powerful in fact that he kills or severly injure almost everyone he gets in a fight with. Joseph and Avdol, who in this universe would be a hamon warrior, come to japan to train jotaro. Holly also develops hamon powers, but her body is too weak to handle them and starts to rip apart more at every breath she takes, making the group start a trip to find DIO (althoug i don't knoww how they'd find him without star platinum, probably interrogating Kakyoin).
DIO, being aware of the Joestar's mission, teams up with Enyaba, a hamon warrior who, like Straizo before her, got corrupted by the search for power, and creates an army of both corrupt hamon warriors and zombified killers to send against the crusaders to slow down their mission (each of them having a fighting style or technique named after a tarot card)
DIO also trains in hamon, developing a technique that allows both his body and mind to move so fast it's like time itself stopped moving, called The World Ruling Overdrive. Unfortunately for him, Jotaro would be developing a similar technique.
After some years, the Speedwagon foundation finds out that, due to Germany and Japan's alliance in the second world war, a stone mask actually ended up in the city of Morioh, where Keicho Nijimura, who is also sensitive to hamon that he uses to control the undead (similar to the horses in part 2), starts to use it to find a powerful enough warrior to defeat his father, one of DIO's zombies, whom he used as a test subject to make himself immortal even to the sun, but only ended up creating a mindless monster.
one of these vampires, is Yoshikage Kira, who will use his powers to kill Keicho (instead of chilli pepper, because his arc makes no sense without stands) and go back to his murdering spree.
Josuke Higashigata, instinctively uses his hamon power to heal small wounds, as well as creating bonds to repair small conductive objects, but with Jotaro's training, he will learn to amplify this power into welding non/hamon conducting stuff toghether (maybe by spraying oil or something between the crack, then infusing them with hamon) and heal a living being fully no matter what injury
Meanwhile, in Italy, certain people started using hamon, not to fight for the good of humanity, but to profit with crime. In this climate, Giorno both develops the power of infusing life into things (such as did Jonathan in part one by making a tree branch blossom) from jonathan's body, and the vampiric powers of DIO's blood. instead fo requiem, both the gang and Diavolo are under the search of the Red Stone of Aja, that will, in the end, allow jorno to unlock the full potential of both Hamon and ripple.
in part 6, Pucci uses his influence in prison to create vampires with the mask, not just any mask, but a makeshit Aja mask made by DIO before dying (the same used on Okuyasu's father). DIO's plan this time is to use the mask to first make Pucci into a perfect being, then, using some vampire magic thingy (i would assume a vial of his blood that pucci then inject into himself), come back inside of Pucci's body.
The plan works, but his World Ruling technique goes out of control making both him and the non living matter beside him, advacne incredibly fast, which allows him to take out the main cast easily
Unfortunately, Pucci's body doesn't have the correct muscle memory to channel Hamon consistently, and the overload of energy in his body will make him self destruct, which in turn causes the universe to reset in a world without Pucci.
I know i went less and less into details the more, but i'm not that creative, and short of rewriting the story completely, the later parts make absolutely no sense without stands.
