The best answer depends on your current relationship (friends, coworker, stranger, etc.), so I'll give two examples...
"I'm sorry, but I'm not looking for a relationship right now" if you don't want to express your sexuality.
"Hey! I know you mean well, but I'm a lesbian. I hope you understand." if you want to.
Expressing disinterest in a future relationship is not inherently mean, you're being honest with someone. If the person is respectful, he should understand your boundaries, realize continuing will not lead to anything, and end the flirting.
You can let him know you're not into guys and hopefully he will stop the flirting. If not, he's the one being rude by doing something he knows you're not into.
Be mean!! (if he's a creep). If he's genuinely a chill dude who doesn't know, just be honest if it's safe to do so. "Sorry, I like girls," can be enough. If you're not sure, just say you're not looking to date right now.
