Originally I wanted to search for recommendations; but instead I will be the one giving you a tour through my favorite cult classics for animated japanese movies.I like sci-fi so I'll focus in that genre.

Each story has its protagonist and covers different topics, like war and nostalgia.
Galaxy Express 999-Rintaro
A very sentimental movie, by the same creator of Interstella 9999. It's also space sci-fi movie; but the main focus is the internat growth of the characters. A symbolic story about the transition from childhood to adolescence/adulthood.
Plot: Tetsuro, an orphan and empoverished twelve-years old, tries to get to the last station of the Galaxy Express, a sophisticated train that can travel through space, accompanied by an older woman called Maetel, who resembles Tatsuro's mother. The goal of this trip is because it is rumoured that, on the last station of the Galaxy Express, you can put your consciousness into a mechanical body, which Tetsuro wants to take revenge on who killed his mother.
Paprika - Satoshi Kon
I actually rather this than Perfect Blue from Satoshi. The most well-known movie from the ones that I listed. I have a huge fixation on dreams, so this movie is taylor-made for me.
A psychiatrist has a double identity as a dreams detective, Paprika. she travels through people's dreams to investigate the stealth of a device called the DC MINI, a double edged sword that can be used to help people with mental illnesses, but has also the potential to destroy peoplé's personality and mind. As perfect Blue, it also deals with the troubles of double identity; but it's more focused on introspection of people and the ways we can be manipulated; and of course also on the mystery that are dreams for both science and spirituality.
